The urgency of use the molecular and genetic methods for carrying out environmental monitoring of water objects causes need of development the methods of quantitative assessment of microbial communities structure. Application of phage λ DNA as internal monitoring showed that for efficient selection of integral nucleic acids from natural tests it is necessary to estimate number of bacteriemic cells and to analyze the concentration which are not exceeding 10 5-10 6 CFU/ml. PCR in real time allowed to reveal low concentration of enterococci in the surface water of natural fresh reservoirs at Eastern Siberia during the summer period according to the calibration curves based on concentration of cellular suspensions in CFUh/ml. Detection a range of taxonomic groups and comparative analysis of their CT values characterize structure of microbial communities and can be used for monitoring of their condition and forecast of its changes.
