The paper proposes a methodology of research, system modeling and management of multi-sector manufacturing complex functioning as a part of macroeconomic system. The proposed methodology is based on cognitive, dynamic, structural, scenario and other approaches that are integrated on the basis of the system approach. The paper presents the cognitive model of multi-sector manufacturing complex functioning as a part of macroeconomic system in the investment process implementation. The multitude of elements of the cognitive model contains macroeconomic sectors and macroeconomic markets. The real sector is decomposed into three production sectors, each of which corresponds to a market of product that it produces. The developed dynamic models of energy-raw, investment and consumer sectors of the economy are described, as well as dynamic model of financial institutions. The models are interrelated within the macroeconomic circulation and contain models of fixed capital accumulation and consumption, as well as models of the investment cost formation by the financial sector, taking into account the dynamics of prices and interest rate.
