The article notes the importance of reputation capital of scientific and educational organizations as an object of institutional analysis and management. Attention was focused that in modern conditions the main goal and subject of institutional analysis in the management of reputation capital of scientific and educational organizations is to determine reserves for its increase, taking into account the interests of various groups of stakeholders, the potential and results of the activities of higher education providers, as well as the levels of its functioning-local, regional and national. Given the variety of factors of influence that higher education in its transformation, its reputation capital is important to investigate in a constant relationship with the institutional components of the educational system.
