We propose a methodology for the assessment of potential social damage caused by ecological state change in water bodies by monitoring of microorganisms and fishes communities as of key indicators using achievements in modern molecular biology. Methods of detection of bacteria and eukaryotic microorganisms causing fishes inflectional diseases are tested. A systematic approach for analysis of genetic polymorphism of artificially reproduced and of natural populations of Baikalian fishes of family Coregonidae is developed to control their gene pool situation. The profits of the methods proposed are tested in water bodies and in aquiculture. The methodology of monitoring presented will serve as a basis for creating of a technology for increase of efficiency and control of results of fishery in aquiculture and in water bodies.
