The article reviews R&D of end-to-end quantum technologies in knowledge engineering methodology of complex system simulation and the possibilities of applying computational intelligence to control of distributed system of a charged particle accelerator described. Software of computational intelligence toolkit based on soft and quantum computing, quantum search algorithms and GRID-technologies for design knowledge base of intelligent controller with different degree of quantum Kolmogorov's complexity is presented.
