The paper describes a complex ontology for a neurodynamic system in the modern catastrophe theory domain. The study formulates a system of ontological knowledge, that defines functioning of a neurodynamic system in a multiprocessor computer environment under conditions of uncertainty and incompleteness of initial information. A structural analysis of neurodynamic system is based on the metaontology. Analysis and prognosis of emergency situations is implemented under the principle of competition. An approach to the interaction dynamics interpretation was formulated within the ontological system. The process entropy is used as a measure of uncertainty. Practical use of the developed ontology model is discussed in application to the problems of interpretation of unsteady dynamic object interaction with the environment in the process of evolution of the system during a given period. Dynamic model of disaster determines the motion of the system to the target attractor in case of stability loss. Examples of realization of neural systems for the analysis and prediction of the dynamic marine object behavior under conditions of continuous changes in the dynamics of the object and the environment.
