In the article the concept of harmonization of the federal and regional components of investment and innovative strategy is given. The necessity of its formation, based on a strategic analysis using a matrix approach by determining the current position of the region in a matrix of financial strategies of J. Frachon and I. Romane is proved. The problem of interaction of the regional authorities and the federal center is considered.
